The most striking part of pixel art water is the sharp highlight at the edge of the water. I am accomplishing this again using the depth pass, and drawing the highlight only if the depth of the background is 1 pixel behind the depth of the water texel being shaded. This method isn't perfect, but does result in nice looking edges most of the time.
The rest of the effect is sold by a screenspace pixel-perfect horizontal displacement map for refraction wiggles, and some wiggling particles on the surface of the water.
